The current storyline of Prodigy Math is more developed than all previous versions and only received a stable storyline in September 2018 with the release of the Academy. The ability to place Warden Keystones and scour through some of the Academy's towers makes the story seem more complete, especially alongside the introduction of Harmony Island.
As of right now, Prodigy Math's world is a continent of islands with free-standing nations independent of outside forces. There are extraterrestrials on the islands, such as blurbs and alien dogs, but they make up only a small fraction of the combined population. Nearly every location and creature is connected to magic in some way, and the majority of magical creatures possess an element upon which they rely to cast spells.

Former Timeline[]
In previous versions of Prodigy Math, there were different monster species, NPC species, and locations. Most of them have been replaced or erased completely by the arrival of the current timeline. Here are some of the following previous, notable parts of the older canon timeline:
- A diminutive city of robots, Clockwork Town, allowed the wizard to enter and play games. The TEK-Y4 minigame moved to Lamplight Town and the Robolympics battling tournament was scrapped with the removal of the town.
- The original six wardens of the Academy disappeared without known cause, and they disappeared one by one. They also had different silhouettes from the wardens of the current timeline.
- Flora's original greatest enemy was an earth golem named Kronx.
- Bok's original greatest enemy was a polar bear named Muffins.
- The original guardians of Skywatch were a trio of skyfolk by the names of Cumulo, Nimbus, and Stratus; their greatest enemy was a giant Nebluff named King Tortox.
- The original guardian of Bonfire Spire was a humanoid by the name of Chef Mugs; his greatest enemy was a bull named Slow-Cooker.
- The protagonist wizard used to be introduced coming from a ship to Prodigy Island, but the current canon is that the protagonist is a Prodigy Island resident at the beginning of the tutorial.
- A wizard colony southeast of the rest of Prodigy Island, Barnacle Cove, contained a small, sandy cliffside area with fishing shacks and small houses. Eve Windsail was the meanest of pirates, and her greatest enemies were Captain Bully and his swashbuckling bovine crewmates. The area and its quests disappeared and were immediately replaced with Shipwreck Shore.
- Professor Scoog used to be associated with a paleontology organization named OINC, and he had gripes with Moog, who wanted to build a water park through his museum and archaeological digs. Moog tamed a very large dinosaur after time traveling with his very large timekeeper and repeatedly rampaged through the area along with his egg collectors, minions, and assistants. The wizard was supposed to fight them and Moog until he learned to back off and respect Scoog's property. These quests have since been removed.
- A relatively small island east of Prodigy Island, the Lost Island, was inhabited by floatlings until the Puppet Master used his most powerful mind-controlled goons to stage a terrorist attack against them. One survivor, Swoopy, stuck around as the others either fled or hid, trying to get the wizard to collect wood so that they could eventually rebuild. The island sunk into the empty sea and became replaced with Tower Town later, and the same spot where the island sunk became the new location for Harmony Island.
